Convert all help files to markdown files in doc directory

All help pages are converted to Markdown, although some styling has been lost in the process:
- Images on the Public Access page are lost (Maybe anyone has an idea how to add them in markdown)
- Table styling is lost on the permission page (Maybe someone has an idea how to it back in)
